I am a graduate student working in a lab that uses Elan to code data for videos. There is a specific template that we always use for coding videos. I was coding a file that I had working on intermittently (i.e., saving, closing, and re-opening). One time, when I opened the file, all of the tiers were disorganized and presented in different colors than they normally are. I opened the file exactly as I normally do. Any idea what happened and how to get the tiers back in the template format? I was close to finishing the file and don’t want to start over again.

The tier order and colours information is stored in .pfsx ( preference) file of the template. It might be possible that the .etf (template ) file has been moved to different folder without the .pfsx file ?
You can verify if they .pfsx and .etf both are present in the same folder when creating the new eaf file based on that template.
If you have already created the annotations in the new file, then you can try to import the preferences file via Edit → Preferences ->Import Preferences … and select the .pfsx of the template to import the tier order and color settings.

Also, just because I ran into this issue myself recently: Make sure that the .pfsx and .etf file have the exact same filename. When downloading a file twice, the operating system may add a number to the filename, so for instance I downloaded two files elantemplate.etf and elantemplate.pfsx, but because in my download folder where was already an earlier version of elantemplate.pfsx it renamed it elantemplate (2).pfsx – so elantemplate.etf would end up choosing the wrong elantemplate.pfsx file upon creating a project.
